Leading the development and maintenance of the Pancreas Expression Database

The main tasks are:
• Integration of genomics and transcriptomics data
from several data sources (TCGA, ICGC, CCLE, Genie, PubMed)
• Optimisation of current analysis and development of new ones.
- Leading the bioinformatics part of a research project
focused on tracking the somatic alterations in blood-
derived ctDNAs extracted from PDAC patients, across
different time points. The main aim of the study is to identify a "genomic fingerprint" that may act as
biomarker for the early detection of the pancreatic
cancer. The study is currently involving 11 patients with a
total of almost 50 WGS data sets. I developed a pipeline for the detection and analysis of somatic gene variants
(SNPs and Indels) of ctDNA derived from patients affected
by pancreatic cancer. The pipeline can be obviously
applied to any other cancer by proper tuning. I also
collaborate with the wet-lab scientists in the group for the experimental validation of detected mutations, by taking
advantage of the ddPCR technology.
- Development of a bioinformatics method for the stratification of cancer patients by a network-based
approach. The method is able to quantify the
perturbation rate of several key-pathways, calculate the
"distance" with the wild-type condition and then take
advantage of these metrics to perform a clustering of the patients.
